From the git Hub client, just press CTRL + r in the main window. Then, a comparation website will open from which you can choose to create a pull request.

Comparing basically means looking at the original repository versus the changes you've made to your fork. I believe the original repository is called the head repository, while your copy is known as the base repository. Correct me if I'm wrong.
